The first thing I'd check is that the break away battery is fully charged and in good condition. Check the terminals for corrosion, clean them if needed. I spoke with my contact at Ultra-Fab, who is one of the leading names in stabilizer jacks, and she said that she has never come across the issue that you are having. The best we could come up with is if you are using the stabilizer scissor jacks to jack up your trailer instead of stabilizing it once it is already jacked up then that could have possibly damaged the scissor jacks.

Other than flipping your axles, the only way to change the ride height of your trailer is to change the hangers unless your trailer suspension is really bad and has been very overloaded. It sounds like you research things like axle capacity so I'd be shocked if your suspension was that bad without you being very aware. There are a few things I would recommend checking before you start swapping parts.
First will be to check the weight distribution with the boat on the trailer. Typically when the rear is hitting the frame like you have the weight may be to much on the rear of the trailer and the boat should be moved forward or gear on the boat moved to better evenly distribute the weight across the entire trailer.

I would first check to see if there has been an update for your Superchips Flashpaq F5 Performance Tuner - GM - Gas/Diesel, part # SU2845. If so, you should update your software.
